So now I gotta ask, are you measuring the wheel hub width or measuring from sprocket to disk?  Are the disk/sprockets the same units (design, spec, etc.) on both wheels.
 
It just strikes me that there is some other underlying problem because as I said, all of Ducati's DSS wheels have the same hub width and excepting Corsa machines the brake disk is the same offset, i.e., none on the rear sprocket. So installing all appropriate spacers for each machine I've swapped three and five spoke wheels both OEM and aftermarket with everything lining up.  Bikes swapped from/to include monsters, my 888, an ST2 and supersports. The only thing that I've ever had to worry about is the bearing sizes changing from 17/20mm rear and 20/25mm front. 
 
I'm not saying there isn't a problem in your instance mind, just trying to fathom that there might be something else missing as you shouldn't have to go through any custom work to make it fit in my experience.

Long version:  the distance between the disk and sprocket on my SS1000DS is 4mm less than the disk to sprocket distance on my ST2 wheels.

This is true for both the OEM and after market wheels I have.

I've swapped an ST wheel oto my 900SP before and it was a straight swap and swapped out five spokes for three spokes.  Same hub dimensions.
