On my '99, I hacked off the two horiziontal tabs on the top edge of the middle fairing and also stopped using the vertical bolts where the back edge of the upper fairing meets the middle fairing (bolts go through the middle fairing.) This allowed removal of the mid and lower w/o removing the upper. The thing is so over-engineered I never had problems with the fairings moving around too much.

It sucks.
If you had searched this list you would have found my experience (same as yours) before you did this.
Wish I had never done mine and kept the bike stock.
