+1 for reg/rec problem. Is it original?
I would suggest an aftermarket one and installing it where it will get lots of air flow. I had a 98 ST2 and the reg/rec would work when it was cold but once it got hot it would stop charging the battery. I attached leads from a multimeter to a wire plugged into to my powerlet plug. I put the multimeter in my tank bag map pocket and rode around. Sure enough, the charging voltage would drop off to around 12 volt after riding a while.
Give it a try.
